You could create a permanent EFI load option in NVRAM pointing to your EFISTUB and enable NVRAM entry scan in Clover settings. See 'Using UEFI directly' in the arch wiki page linked by @Going Bald.Does that make any sense? If yes, is there a way to force this behavior?
Edit: It looks like the only difference is the file system drivers being loaded by rEFInd, Clover has a function for generating default kernel arguments, but it needs to be able to read the partition to 'see' the kernel and ramdisk for anything to happen. With either bootloader, support is limited without a proper configuration, rEFInd wants refind_linux.conf and Clover wants a custom entry like in post #1.
