I do not know why, try to recheck your BIOS settings. Security level must be set to NO SECURITY or LEGACY
I did. :/ I'll try some other settings when I got more time. Do you think that it has something to do with a little helper app "motu discovery app" that is supposed to find connected interfaces? Just clicking on it's icon beside the clock makes these entries green. Or is it just gfx related. Screen Shot 2018-05-08 at 00.41.25.png

I used method 1 ssdt on my z170-ud5-th iMac14,2 High Sierra, Apollo twin hotplug works like a champ!

I have a weird issue with the system since high sierra, thunderbolt 3 Apollo twin shows not detected when I boot up the system after a complete shutdown. I’ll have to reboot it (or I reboot it when it’s in bios), then Apollo is detected. I wasn’t experiencing this issue in Sierra. It’s a little bit annoying. Anyone can relate?

And no reboots instead of shutdown/slow or non-functioning USB3.1? I've tried method 1 on my Z170X-UD5-TH, had issues.

I haven’t encountered any problems with method 1, don’t have usb3.1 device so can’t tell that part.
Thunderbolt port not activated after shutdown is not related to method 1, had this issue since day 1 high sierra. Not a big issue tho.

SSDT V3 works well only with external PCI-TB card, because only with these you can remove the THB_C cable

I'm happy to hear this!
Maybe the problem is due to the SMBIOS. I do not know if the iMac14,2 fully supports TB3. Try iMac 18,3
 
Would anyone be willing to give me a hand with my SSDT for the Alpine Ridge rev 2.0 in my X299 build? I have Thunderbolt 3 working great (it's driving my LG 5K UltraFine at 5K res), but the USB via the Thunderbolt ports only works:
  1. If I have the THB-C removed (which prevents booting into Windows)
  2. If I don't disconnect and reconnect the Thunderbolt cable at any point. Once I do this, the screen comes back on, but the USB hub never comes back up.
I've attached an IOReg dump, and my current Clover folder from my EFI drive. I've got the basics of editing the AML files, but I'm stumped at why I can't rename/add hotplug to the pci1b73,1100@0 within DSB1@1/UPS0@0.

Ideally, I'd like to find a way to leave the THB-C connected, but USB over TB3 only works with it disconnected right now.

Hi Lele. Just adding another piece of the puzzle I noticed recently, (maybe not big news though)...without the THB-C cable after a shutdown (not a reboot) the card is no longer detected even by the BIOS and it obviously becomes invisible on Mac OS.
This issue should be related to what tonyarnold is reporting ...
