Set security level in legacy mode.
I notice that my last ssdt in some case cause reboot after shutdown. Soon I upload a new version

New version, based entirely on iMac18,3.

This release fixes an issue that in some conditions caused the restart after shutdown.
 
This enables USB-3 on my shared TB-3/USB3.1 port. Good.
I can sleep and wake without unwanted ejection. Nice.
My TB-Ethernet audio interface survives sleeps and is automatically reattached. That's all good news.
I will try a shutdown now to see if it does it properly(no immediate reboot)
 
And unfortunately my hack reboots instead of shutdown with the latest TB v3 in place. Tried several times, checked BIOS and Clover, looks OK but still immediate reboot. Back to unpatched TB.

Awsome. Will try it tonight. I also think that you should copy/paste your BIOS settings to #1. I didn't have the same as you and I got my settings from somebody else who got it working'ish without SSDT. So maybe that info would would be a "sticky". Keep up the good work mate! :)

EDIT: Short question... In the arbitrary way in Method 2 you use the pcidebug string. Is that information used in the SSDT? Because I don't have the same string value as you have and maybe I'll have to find/replace that numbers too in the ssdt? Thanks again.

EDIT2: Isn't LINE 23 supposed to say RP instead of PR in the new ssdt?

Yes right, my little mistake! re-updated ;)

The BIOS settings do not make much difference, they are the usual ones that are used for TB. Each motherboard has different voices, so it is better to search it in the community.

The arbitrary inject change for everyone. If you use the ssdt, the arbitrary inject is not needed.

Still having problems. The only way I get my MOTU interface to show up is to boot them pre boot. If I power it off, it goes red but doesn't reconnect again when power it on or "replug" it. nothing :/ The thing that bothers me most isn't really the hot plug-ability. Using the Thunderbolt Boot Support in bios is needed for my MOTU to show up at all and it adds 60 seconds of boot time after clover screen. Just black... and after 60 seconds I can see the regular -v going on. My hope is to get hotplug working to switch MOTU on when HS is up to bypass that.

I do not know why, try to recheck your BIOS settings. Security level must be set to NO SECURITY or LEGACY
