I updated to El Capitan this weekend, and switched bootloaders from Chameleon to Clover, as recommended by tonymacx86. OS X is working just fine, and Clover detects my two other OS's, Windows 8.1 and Ubuntu Linux. When I select either Windows or Linux, the Clover menu closes and a blank screen appears with a blinking cursor (pictured here: http://imgur.com/avzulb1). The cursor remains blinking, and the selected OS never loads.
I have OS X and Clover installed on one hard drive which my motherboard boots by default, and Windows and Linux partitioned on the other. Windows' bootloader has priority, so if I disable my OS X hard drive Windows will boot. The only way to boot Linux in the past was through Chameleon.
