Current Status of trying to fix USB:
I just moved on with the Guide above. See here. Therefore I deleted every not used Port in Hackintool -> USB, exportet the USBPorts.kext -> Replaced the USBInjectall.kext in EFI/CLOVER/kexts/Other with the just exported USBPorts.kext.
After rebooting the system doesnt boot anymore, but is in a panic loop and keeps rebooting.

Did you disable/delete all the 15 port limit KextsToPatches in config.plist?

Did it after your reply. Now it boots again and seems to work, but I have more working ports on my board than 15.
Should I disable some manually?

Yes, you must be at 15 or less.

How can they be thunderbolt Ports when I don’t have any thunderbolt cards installed or any thunderbolt chipset on my board?
Or do you mean the ports are default set in Hackintool?

i think, it might be the tool sw, that read information, but may be not correct.
For instant, drivers may be the best, and hackintool try to read them.

Thank you for your ideas. We are already investigating the USB issues in this thread. I will post the solution here to give other Asus Z170 owners a follow up.

i saw the same XHC, but for me he say correctly that there 2 thunderbolt are present and range HS01 to HS14 and SS01 to SS10
