I have two hacks that will not boot directly from the HD. I have to use the bootable USB El Capitan install disk to boot from Clover, but my computers shut down properly.
Long shot, but on my build, I had to boot with PCIRootUID=1 in my com.Apple.boot.plist. You might be able to specify it at boot time as well.
