Yosemite 10.10.3 cannot shutdown, logout or restart once logged in

Hi Guys

It's been a while since I required some help.

I have just installed 10.10.3 over a 10.9.5 Mavericks install. After a few issues it is booting fine but I cannot shutdown, logout or restart after I log in (I can before I login). The only way to shutdown at this time is using terminal or holding the power button.

When selecting shutdown the menubar and desktop icons disappear but nothing else happens, but the dock and spotlight can be accessed. Finder will not relaunch and is not responding.

I have tried removing the com.apple.finder.plist from user library/Preferences with no luck.

Any ideas?

As a side note when logging in none of the desktop items show up until I click on the finder icon.
 
After living with this for a while I decided to do a fresh install of 10.10.3.
After the install I copied over the user profile and applications from a backup, but not the home folder as it is located on a separate drive, and the system loads.

It still will not shutdown unless I boot in to safe mode (-x). Does this mean that a kext is causing the system to not shutdown?

Any help would be greatly appreciated.
