Post El Capitan update dual monitor and some USB problems

So, I finally got around to updating from Yosemite to El Capitan, mainly because my system started flaking out on me. I'm really impressed at how easily the system upgraded and how blazingly fast El Capitan loads compared to Yosemite, but I'm encountering a couple of problems post-install that I could use some assistance with. Specifically:
  1. My 2nd monitor is inoperative
  2. I'm not seeing some USB devices connect properly (specifically my FitBit dongle and a 4-port USB hub on my desktop)
My hardware:
  • Motherboard: GIGABYTE GA-Z77-DS3H v1.1 LGA 1155 Intel Z77 HDMI SATA 6Gb/s USB 3.0 ATX Intel Motherboard
  • CPU: Intel Core i5-3570K Ivy Bridge 3.4GHz
  • 16GB RAM: 2xCORSAIR Vengeance 8GB 240-Pin SDRAM DDR3 1600 (PC3 12800) Desktop Memory
  • Graphics: ASUS GTX660-DC2O-2GD5 GeForce GTX 660 2GB 192-bit GDDR5 PCI Express 3.0 x16 HDCP Ready SLI Support Video Card
  • Boot Drive: Samsung 128GB SSD 840 PRO Series
  • Document Drive: Western Digital 3TB WD30EZRX-00SPEB0
  • Time Machine Drive: Western Digital 3TB WD30EZRX-00SPEB0
My install:
  • Quick Start: UEFI Boot Mode
  • Drivers: Realtek ALC887/888b
  • Disk: 3rd Party SATA
  • Misc: FakeSMC v6.18-313-g671f31c.1707 (enabled by default)
  • Network: None
  • USB: 3rd Party USB 3.0
  • Bootloader: Clover v2.3k r3423 UEFI Boot Mode
  • Graphics Configuration: Inject NVIDIA
  • SSDT Options: Sandy Bridge Core i5
  • System Definitions: iMac 13,2
Does anyone see anything wrong with this load, or does anyone have a possible explanation for the issues? Everything was working properly before the upgrade. Any help is much appreciated.

  • Graphics problem: Turn off Inject Nvidia in your Clover configuration - it's the equivalent of GraphicsEnabler=Yes in Chimera, which you don't want with the GTX 660 Kepler card.
  • USB problem: First of all, there's no need for the 3rd Party USB 3.0 driver to be installed on your system, because your motherboard has no 3rd party USB 3.0 chips (all the USB ports are powered by the Intel chipset).
