I'm trialling Imac 14,2 system def when I came across this problem. I didn't want to change my def just yet.
I went to Applications -> Utilities -> Audio Midi setup and changed my Hz rate to 88200.0. That seems to have fixed it. I can play iTunes and do the startup and shut down without the loud popping I had before.

**4 hours later**Disregard this solution** - After a couple of hours of behaving, I was suddenly met with a loud pop from the speakers once again. After peeling myself off the ceiling, it looks like that response failed. Back to MacPro3,1
