Haswell 10.11.4 won't fully sleep and won't wake

When I sleep my machine or it goes to sleep by itself, the display sleeps, but the machine does not sleep; the fans continue spinning. When I try and wake the machine from this sort-of-sleep with either my USB mouse or keyboard, the mouse and keyboard both respond by illuminating, but the machine does not wake. Pressing the power button on the tower also does nothing.

I have to hold down the power button on the tower to hard shutdown and then boot back up, but I get no crash reports after booting, and even Console doesn't have any crash reports under System Diagnostic Reports. Here are the entries from system.log when my computer slept at 2:07 and then my hard shutdown and boot at 9:15:

Display sleep by itself works fine, and I'm able to wake the display normally.

I built this machine a few months ago and only recently started having this problem. Until now, sleep and wake worked fine, although I could only wake the machine by pressing the power button on the tower, which I didn't mind.

I'm running El Capitan 10.11.4, on an MSI Z97 Gaming 5 board with an i7 4790K processor, 16GB RAM, and an Nvidia GT 120 and a GTX 570 in the first two PCI-E slots.
 
DSDT needs to be compatible with OS X and check your firmware (BIOS) settings too.

I don't believe I'm using a custom DSDT -- I only used the Unibeast tool for this build. Should I be using a custom DSDT? If so, I'm not seeing my board listed in Tonymacx86's DSDT database. It's the MSI Z97 Gaming 5.

What are the appropriate BIOS settings to look for and make sure are set correctly? I haven't changed any BIOS settings since I built the machine a few months ago, so it strikes me as odd that I'm only just now encountering these sleep issues.
 
Any new USB (or any other) devices you started using? And yes if you are having sleep/wake issues you can take some time over DSDT. In firmware settings, power related settings like ErP anything that might effect S345 states and any ms windows-specific options can be disabled.

If you use Clover there is a 'never hibernate' entry somewhere in the config you could try. Other options there as well.
