Upgrading to Sierra was one of the more annoying installations I've done with my hack. Coming from a very easy and fully functioning El Capitan installation, I didn't expect this to be that bad. After days of not having graphics acceleration or my GPU being recognized as 7MB in System Information and trying every fix I could find... it's finally working. And I don't really have any idea what the exact fix was, but reinstalling Sierra over top of the existing installation finally fixed it.
Specs:
i7-6700k (stock clock speed)
Gigabyte z170X-Gaming 6 Motherboard
PNY GTX 660
iMac 17,1 Definition
Fixes attempted:
Installed NVIDIA Web Drivers (even though GTX660 should be native)
Installed CUDA
iMac 14,2 definition
iMac 17,1 definition (current configuration)
nvda_drv=1 via Clover and editing config.plist directly

Kext Utility to repair kext permissions over and over
Finally I decided to just rerun the Sierra installation over top of the existing one (I didn't want to wipe all my files so I did not reformat). After running the full installation via USB, the damn thing started up perfectly and there is now an NVIDIA icon in the menu bar showing Web Drivers as the selected graphics drivers. My 4k monitor is scaling and working beautifully again.
Here's my config.plist if any of this is useful to anyone.
