Debugging slow Sierra

Hi, I am having slowness under Sierra it look like it is related to hard-drive. On Windows and Linux everything works super fast, on Sierra everything starts really slow and when I open a folder with Finder the files display with big delay. Even copying small txt file takes ages. What would be the best way of debugging this kind of issues?

Motherboard: Asus Z170-PRO
CPU: Intel Core i7 6700k
RAM: Corsair Vengeance LPX 32GB (2x16GB) DDR4 DRAM 3200MHz
PSU: FSP Blue Storm II 500W (quite old but haven't had problems with my old build)
HDD: WD Green 2 TB

There are 2 things I would consider right now. First of all your HDD is a 5400rpm mechanical spinner, which means performance isnt going to be top drawer. Second you have a number of non-OSX partitions loaded onto it. When you open file explorer and it goes away to find the contents of the folder/partition you are looking at, it could easily be slowing things down a little bit.

Are those windows based partitions loaded on the OSX desktop ? If so, you might consider disabling the loading of at least some of them.

If you have any other disks available (SSD or faster spinning HDD) you might do a quick install to one of them so you can compare performance.
 
It is not recommended to install the operating system onto a 'Green' drive because of the energy saving features slowing things down.
 
Thanks guys. I also have Tuxera NTFS to enable read write on the NTFS partition which I use to share files between OSX and Windows. It looks like at time this hard-drive is sleeping or something. I can stream content from is really slow compared to my Windows 10 and Ubuntu on the other hard-drive. Do you know any tools that I can analyse the speed? I tried a few but they all show good speeds, thats why I am confused.
