Yes you should be using the files from:I ended up just re-installing the OS last night, wont be running the AutoDSDT this time...
I have one more question, In the post install folder(within AsusX79 folder) there is a "Sandy Bridge-E CPU config" folder this contains config.plist files for the different OS versions and boards(R4E & R4BE). My question should I be using the config.plist files from here as I have a sandy Bridge-E CPU or should I be using the one that is mentioned in the guide, the one found at /Install/R4E/Config/Clover Boot Drive/config.plist ?

Then you also NEED to replace that config with this one:
AsusX79Files/Post Install/Sandy Bridge-E CPU config/10.11/R4E/config.plist
and replace the ssdt-9 with this one:
AsusX79Files/Post Install/3930K/SSDT-9.aml
Are you installing 10.11.6 or yosemite again?So I just finished up to the end of step 10 on the guide restarted and its looping again, I have taken a photo of the kernel Panic I am getting before it restarts. This is so strange as last time when I restarted after this point(step 10) it restarted just fine and only gave this issue after running autoDSDT. I did everything the same as last time. My ethernet did not show up so I couldn't replace the last 12 digits of the UUID with the ethernet address but this was the case last time, and I did not have an issue...
The panic in your pic shows a panic related to CPU power management. EDIT: Upon further inspection I see that you are using the the wrong config.plist for your SandyBridge-E CPU. You need the one I mentioned above that has Kext patches for the AICPUPM kext. Just to be sure everything still works on my end, I created a new installer with 10.11.6 and the newest build of Clover and installed on my system without issue. I'm guessing that your install failed when the system automatically rebooted the first time after you selected the drive to install to and the installer prepared its install files. For the install process, make sure you selected the USB drive as the only or first boot option in the BIOS. If it fails to boot back into the installer to finish the install process, hit the reset button. When you reach the clover screen, with the usb stick selected as the drive to boot from, hit the space bar to reveal the options, then select "boot without caches". Then return and boot from the USB installer.
