Today Apple released 10.12.1, the first major update to macOS Sierra. Update any supported system using the built-in Software Update functionality through the Mac App Store, or by using the standalone installer available from Apple.com.

-I have 3 machines with OS X Sierra 10.12.0
-Update to 10.12.1 , all ok but when running applications are jumping on the dock and no open.
-Force Exit app , i run again and work.
I happened on 2 machines, on the other I dare not update.
Why is this happening ?, any ideas ?, It happens to someone else ?

Same here. Update went smoothly, everything works as intended, except the fact that in order to open SOME apps (most of them, but not all), I have to run, force quit, run again.
I have the same problem. Hands Off! is the cause. v3.1.1 does not work with macOS 10.12.1. You can uninstall Hands Off! (and restart) until its updated to support macOS 10.12.1, or if you need Hands Off! then you can live with the problem, or revert back to 10.12.0 from a backup.
can anyone make sure that this solution is right ? i'm using Handsoff 3.1.1 too, but now i already downgraded to 10.11.6, if it's right probably updating again too 10.12.1

Edit: not needed to remove the Hands Off! settings, a "normal" uninstall preserving settings worked for me.

Yeah, it works! My menubar items are fully restored and apps open properly and fast. Thanks @AviaBart
Yes work for me , problem is hands off 3.1.1 , test little snict 3.7 work perfect.
