i have seen/heard of ssdt files that can disable the actual port/slot on a motherboard, something you can search for, can't remember where i saw it though

then you have some research to do in working out how to disable slot 1 or 2 on your motherboard via SSDT patch

check some guides in user builds and golden builds section, you may get lucky
