Would there be anyway to install a mini itx gpu like a gtx 960 where the hard drive would be installed and use a riser to get it connected?

It might work with a GTX 120 but with the power supply removed.

so it's only using iGPU instead of a dedicated gpu?

At the moment yes.

Does the case come with a power supply? Have you upgraded to sierra yet? I am going to build the same set up as the one you have here, are you happy with the integrated video?

No I haven't upgraded to Sierra yet, I think that one will be my next step. Yes quite happy with the integrated video performance, it isn't bad at all.
