OK I am finally working a couple of days on El Capitan without the USB installer.
What I was missing in the EFI partition was that kexts folder for 10.11 was empty so I was forced to drop them manually there following this video.
The problem I also encountered was with the "Inject Intel" option which was checked in the config.plist. So I entered the desktop through the flag "nv_disable=1" and through Clover Configurator edited the plist with Inject NVidia option checked now instead of Inject Intel and everything worked just fine.
I am happy that I am able to work with 10.11.4 now.
