Method for upgrading Clover from source?

I am having trouble with the package method of upgrading Clover. What is the process of upgrading Clover from source so as to preserve config, etc. properly as using the pkg method would normally do?

https://github.com/JrCs/CloverGrowerPro this is a nice tool to build from source. But I don't think this will solve your problem. Can you describe the issue in more detail?
