Just checked - neither of those two things... I've been doing this long enough to know when I'm messing up, but not now. I've done a complete reinstall of El Cap on a new drive, new config file and everything, and it stays on 3.1 whatever I do.
Is your config.plist located on the EFI Partiton of the drive or is it on the OS Partition ?
Can you open Terminal and copy and paste the output of..

I need to do this after every reboot to confirm which partition to mount to allow my editor access to my config.plist as their location changes after each reboot
