My Hackintosh hangs when booting from my SSD with Clover on it but works fine through the USB I used to install it. Here is a picture of the hang in verbose:

The only boot flag I use is nvda_drv=1, which works fine on the USB.
Specs:
El Capitan (used MultiBeast/UniBeast)
ASRock H97 Anniversary
Intel Core i5-4440
ASUS GTX 980 STRIX
500GB SSD (Win8.1 drive)
120GB SSD (OS X drive)
1TB HD (Other storage drive)

it might be you need to set bootdlags in config.plist file. Adding nvda_drv=1 work trough usb, it should work on normal boot as well.
