Yes, I'm still using ML 10.8.5. I'm not sure, if Logic Pro 9.0 will work on Mavericks or Yosemite, that's why I'm using it.

I've never used Logic on this laptop for a long time until today. Today I've copied my projects from desktop PC and noticed that problem with sound. I thought that it occures only in Logic. But then I decided to test sound in browser, and found that it's not only Logic's problem

It is likely a problem in patched AppleHDA that can't easily be solved, but...

Let's see what your config is...

Download patchmatic: https://github.com/RehabMan/OS-X-MaciASL-patchmatic.
Extract the 'patchmatic' binary from the ZIP. Copy it to /usr/bin, such that you have the binary at /usr/bin/patchmatic.

In terminal,
Code:
rm -Rf ~/Downloads/RehabMan
mkdir ~/Downloads/RehabMan
cd ~/Downloads/RehabMan
patchmatic -extract

Post contents of Downloads/RehabMan directory (as ZIP).

Also, post ioreg: http://www.tonymacx86.com/audio/58368-guide-how-make-copy-ioreg.html. Please, use the IORegistryExplorer v2.1 attached to the post! DO NOT reply with an ioreg from any other version of IORegistryExplorer.app.

Looks normal to me.
If there is no issue in Yosemite or Mavericks, maybe it is easier to install one of them ? Now i've noticed, that sound from internal speakers is also distorted

That may not be true. Certainly easy enough for you to test...
Distortion stops when I'm changing Audio-MIDI settings. Built-in Output->Format->2ch-16bit Integer. Sound is getting normal. 10 minutes later distortion appears again.
