Here is what I have running now. Attached the troubleshooting stuff in this post.

Your ioreg shows DP audio working.
But it also shows FakePCIID attached to HDEF, which is not supposed to be there on the NUC skull canyon.
It is because your SSDTs are not up-to-date with respect to the current github (the SSDT-HDEF you have is old).
Update your copy of the repo and install current SSDTs with 'make install'.

I haven't tried pairing my iPhone or iPad with it but it works fine with the Apple Magic Keyboard and Touchpad. I also use it with a Sony bluetooth headphone.

I agree with Rehabman and other posts above. My guess is handoff does not work without compatible wifi as well. With the NUC6i5SYH I don't think there is a way to install a compatible combo card - so will have to live with basic BT.

If you follow the guide as written, sleep should work.
But no idea what the problem is without "Problem Reporting" files.

Any tips on how to solve this? I had a working system but then I:
I pulled from the git repo, ran download.sh and install_download.sh and did make and make install. Next I updated to latest macOS version.

No idea without the files requested in "Problem Reporting". Must at least provide the EFI/Clover that is causing this panic.
Keep in mind the update instructions in post #1.
Updating to the latest components requires more than just ./download.sh and ./install_downloads.sh.
It also requires:
- updating config.plist (copy new config.plist preserving your SMBIOS info)
- updating ACPI files in ACPI/patched ('make install')

I have a similar panic problem on sierra 10.12.2. It is a nuc6i5sysh with 32 gb ram and a ssd with windows dual boot. The last operation I have done is that I installed ntfs 3g. I tried to recover and to reinstall over the previuos installation, nothing... I checked memory and ssd, ther are ok. Do you have any suggestions? I also tried to boot by using the usb clover efi which has the "standard" config "config_install_nuc6.plis" of clover ad described in post #1. So I do not thing that it is a problem of the clover config.

Remove whatever software you installed that is causing the problem.
