Finally sorted this issue. Decided to do a fresh install using unibeast and multibeast on a test drive. This install went perfectly with sleep/wake woking. I used fix USB and Fix Shutdown in clover, no DSDT or SSDT, and all worked perfectly.

This got me thinking so I went back to my previous drives, replaced the EFI folder for that with the one I had installed for the test drive, added in all my previous kext to the EFI partition (as I want a vanilla install) and wouldn't you know it sleep/wake now works with no crash.

It appears that my issue may have been to do with my DSDT which I edited with the USB fixes when the first release of El Capitan was released. If I can be bothered I may try reinstalling my previous DSDT without the USB edits and see if that works, but for now I'm happy that all is working again perfectly, even wake on lan and VT-d are working!

No luck for me - I removed DSDT and SSDT and made changes - still same KP after Wake from sleep. Not sure i want to go through a total fresh install but I may have to.

I have the same issue. Can you please attach you config.plst file? I would like to compare it with mine.

I removed the USB fix where I renamed the Ports in Clover, nothing changed.

I may be wrong, but I had a similar Administrative error when I added a GeForce 950 card a month ago. It may sound weird, but try replacing your SATA hard drive cable. I know this sounds unrelated to your issue, but it fixed my problem.

Keep getting 'Sandbox Deny' errors in a loop when I try to boot, never had issues updating before and have tried nv_disable and booting in safe mode...any ideas?

1. 10.11.1 -> 10.11.2(MacPro 6,1) with Clover bootloader.
2. Only have to use nv_disable=1 flag to boot into GUI.
3. Edit /System/Library/Extensions/AppleGraphicsControl.kext/Contents/PlugIns/AppleGraphicsDevicePolicy.kext/Contents/Info.plist

Repalce Mac-F60DEB81FF30ACF6 = Config1 with Mac-F60DEB81FF30ACF6 = none
4. Rebuild system cache with kext utility, reboot and everything is ok.
 
On GA-Z77X-UD5H with F16 bios revision. My update did not go as smoothly. I get a kernel panic which instantly restarts. Appears to be related to AppleIntelE1000e or IONetworkingFamily.

If I disable PCH LAN in the bios, I can boot no problem. Unfortunately that means no ethernet, and wifi is unusable (slow, dropping constantly).

I tried installing the latest clover (was only a month behind current release) and latest AppleIntelE1000.kext, as well as removing my DSDT and a lot of the old settings from my config.plist file. So far no luck.

Update via Appstore worked perfect on my desktops.
Audio and trim no problem. Followed Nvidia web driver routine.

However if someone have information on how to start a laptop, fujitsu uh 552, from usb3 only, with clover.
Using latest UB and MB in legacy mode. After clover appears no matter what arguments I use, screen becomes black, and I must restart. Ubuntu and Windows can start from USB 3 on that laptop. (USB 2 not working at all, port is dead)
Sorry if this is a little of topic, but am in "update mode" for all my computers.
