Yosemite and Windows

Hi I have two hard drive installed on my computer (once for Mavericks and another one for Windows), and I want to update my Mac OS to the new one, but I don not know if when I will install Yosemite, I will not be able to access windows or something similar, and if I have to do something else to fix that or if have to reinstall windows again.

This is my first major OS upgrade so this might be a stupid question. Will Windows be ok even if I install Yosemite from scratch instead of upgrade (i assume I'll be using unibeast to install)?

Upgrade or fresh install, windows will not be affected and it's also available for other operating systems (ubuntu etc).
