Spotlight can't search files, folders, apps on the boot volume (the name for the partition is default Macintosh HD). Check the indexing status by using

mdutil -s -a

got:
/Volumes/GoogleDrive:
Indexing enabled.
/Volumes/UBUNTU:
Indexing and searching disabled.
/Volumes/Untitled:
Indexing disabled.

where / is missing. I mean the boot volume is missing. I tried to boot from a CCC cloned an external drive. mdutil -s -a shows the / entry but right / is for the partition on the external drive. The Macintosh HD partition is still missing. I tried different way like mdutil -i off, mdutil -E but non of them works. "The total / is missing in mds/spotlight".

The only thing I can recall may impact this is I restore the system from CCC clone. Not sure this is mac problem or hackintosh problem.

Can't find a way to fix this either. It wont search my main HD with apps on it.
Been trying some methods from google without luck and now spotlight wont search any of my harddrives.
The suggested fix to add and remove the HD on System Preferences-Spotlight-Privacy gave me:

"The item couldn’t be added or removed because you don’t have the appropriate permissions."
"The item couldn’t be added or removed because of an unknown error."
