Very few developers actually use CUDA or OpenCL. It's unlikely you'll find one. Although I did hear talk about Handbrake supporting opencl. You may want to google it.

Personally, I have made good success with the AppGeeker Video Converter, it converts pretty much of video files to pretty much of video formats on Mac.

There might be some other utilities out there that handles the job, but as of now, this is the one I find very flexible and easy.

Sorenson Squeeze 7 and above supports CUDA acceleration with the MainConcept H.264/AVC format. See here:

Sorenson Squeeze is pricey.

I use MP4Tools and MKVTools on OS X, very easy to use. Unsure of their support of CUDA though sorry

You can use Handbrake.
CUDA or OpenCL support is available only on H.264(x264) codec. In Additional Options type:
opencl=1

I'm using it and the difference is amazing on GTX970
using i5 4670K overclocked to 4.0GHz it converting with 230-300fps/s
OpenCL = 900-1200fps/s
