I am running Sierra on it's own Drive. It has an EFI Folder. When I mount that drive there is another EFI Folder which is not identical. I am assuming the mounted Drive EFI folder is the one being used?
 
I believe I have the same as you, I was gonna remove it thinking I added it last week when experimenting with Clover. This is what your talking about right?
