So you are using the Asus x99S board now and thunderbolt is working without error? Are you still on Yosemite? If not how is El Captain?

Sorry if I'm bothering you with this, but may I ask if (and how) the Thunderbolt Displays are powered by your discrete graphics?

I'm right now in the process of sorting out a build of my own whilst owning a Thunderbolt Display and I've read a couple of statements saying that you'll end up only using the internal graphic card powering the Display and thus 'losing' a lot of potential. From your point it looks sort of different, could you elaborate further?

Currently I'm planning on a Z97 Gryphon mATX build and the respective Asus Thunderbolt Expansion Card.

Regards,
Tom
