How can I do this now, when I cannot boot Sierra? Do I have to install it from USB again?

You can do this from the Clover boot menu. Once you boot from your new disk, you can make those changes permanent.

Or, you can boot from the USB, and repeat the installation without the formatting, then make the changes after the Multibeast and before you first restart

Try the boot menu, it will be faster and easier.

Ok, I got back into OS X, but one last thing (I hope): How do I make the fakecpuid stick so that I don't have to change everytime I reboot?

Nevermind, installed Clover on systemdisk and edited config-file. Things looks good so far.
