Hi, don't know if this will help anyone who has slow boot issues but I had this problem with GA-H67MA-USB3-B3. With a GT430 video card there was no problem but has soom has I took out the video card and used the onboard HDMI it went very slow.
After picking the Macmini5.1 system definition I checked for updates (running Lion 10.7.1) and was informed that there was an update for thunderbolt, although I don't have a thunderbolt connector I thought "What the Hell" and installed the update. The system now boots without ploblems.
I suspect this update will also fix slow booting with any MB using onboard HDMI with HD3000 graphics.
Let me know if it fixes your slow boot issues.
