Settings don't save, problem with picture right after apple logo

Hey.
I've set up my ML hackintosh just as in the guide. I did have to boot it in safe mode to get to multibeast instalation, but after that, it started functioning great. I did have to do the 4k workaround (the one with booting from USB, unmounting boot disk and using that terminal command), but now it works great.
The only problem is, that some settings don't seem to save. For now i'm having problems with modifier keys in keyboard settings, and mouse speed&scrolling speed. Desktop background saves fine, for example.
Another thing is, that right after gray apple logo, and loading desktop, there's an artifact on screen. After turning the LCD off and on again, it works great (until the next boot). Oh, and the apple boot logo seems to be 4:3 stretched on my FHD resolution screen, if that's important.
I would really like to solve these issues, and googling and searching on this site didn't provide any useful tips.

My CustoMac mini configuration:
Intel Core i3-3225
GA-H77N-WIFI
1GB WD caviar green
8GB 1600Mhz DDR3 (only user 4GB during instalation)
BitFenix Prodigy
