Safely restore my Windows System with/without clover efi partition.

I have a dual boot Windows 10/Yosemite system. My Windows has some issues so I will need to restore it to a point where I did not have clover efi installed. If I restore now, will I be able to continue using Yosemite? Will the efi partition be affected by system restore. How to remove clover and Yosemite from my system so that I can start from scratch.

Same drive or separate drives?
If separate drives, just disconnect OS X drive and boot Windows and restore. Reconnect OS X drive when finished, boot to UEFI and reset BBS boot order OS X drive first.
If same drive, post output of distill list.
