No system drive after direct update to High Sierra

Help! I just did the direct update to High Sierra using the installation guide on here.
I chose to upgrade the system SSD to the new file system and copied the relevant files to the correct folders
on the EFI partition as per the guide. I had updated the clover boot loader too.
Installation seemed to be going great but on the final reboot clover no longer sees my system drive?
So I can't boot into Macos, right now I'm typing on my cloned Sierra (thank god) from a USB enclosure.
Any idea where I messed up?

Use latest apfs.efi in EFI/CLOVER/drivers64UEFI/

Do you use the SATA ports (SATA7~8) by ASM 1061 on your motherboard?
Certain SATA controllers have issues with AppleAHCIPort v329 (eg ICH10, 5 series, 7 series, ASMedia 1061)
Disks may fail to initialize, not readable or hot plug may fail.

Thanks for the reply, I made a right mess of the updated system drive, formatted it and re cloned my backup and finally
I got Sierra working. I can only get clover to work in legacy mode though which is confusing me as I swear in the past
this hardware was booting true UEFI mode.
