Onboard analog audio and HDMI audio are both covered in the FAQ.

You will need to read it.

My internal now works with Intel graphics, but my HDMI is not working, it seems to be connected with the gtx.

With HDMI connected directly to the Nvidia, you must focus on getting the Nvidia to work (Nvidia web drivers).
