Multiple Apps Open Issue

Does anyone know how to solve this issue:

If I open Multibeat 3.9.1 then close it, and then open Multibeast 4.1.0, Multibeast 3.9.1 will re-open and vice versa. Same issue for PDF or Doc files.

When quitting applications in Lion, to prevent the last document that was open when you reopen the app, quit the app using cmd+option+Q, instead of just cmd+Q

There is also a check box in System Preferences under General. Just uncheck "Restore windows when quitting and re-opening apps"
