Many partitions and Chimera: Which partition's extra folder?

Just wondering if you have two hard drive lets say and each one has a few partitions and chimera installed on both wondering which partitions Extra folder is the Master folder? Reason I asked is that I noticed that on one of my drive's 3 partitions it was pulling the kexts from the 1st partition! Or maybe even from another drive! How to keep them independant?
