macOs Sierra - Intermittently working USB ports

Hey guys,

I have a current, fully functional (all USBs) working El Capitan (10.11.1) which I'm actually writing this on now, but I now have a separate install, which is Sierra (10.12.5), which I need for the newer Xcode versions.

Everything works, except for the USBs seem to work on some boots, but not others - generally with the two 3.0 USB ports working more than the 2.0 (although this may just be chance at this point).

After just restarting into it, the sound seems to be intermittently working as well.

I'm not really sure what to do at this point, as the ports work fully, when they randomly decide to work; what do I need to change?

My specs (snippet from a dump):

CPU Type QuadCore Intel Core i7-3770, 3700 MHz (37 x 100)

Audio Adapter Realtek ALC887 @ Intel Panther Point PCH - High Definition Audio Controller [C-1] (seems to work sometimes, like the USBs - I've installed the ALC887 kext).

There are 3 USB controllers, which all work fully in the El Capitan install:
USB2 Controller Intel Panther Point PCH - USB 2.0 EHCI Controller #1 [C-1]
USB2 Controller Intel Panther Point PCH - USB 2.0 EHCI Controller #2 [C-1]
USB3 Controller Intel Panther Point PCH - USB 3.0 xHCI Controller [C-1]
 
Seems to be working now.

Copied this from the old install, to the new confit.plist (not gonna pretend I have any idea what they do, but it works):
