I followed the following guide to create a UEFI Clover El Capitan USB installer: https://www.tonymacx86.com/threads/guide-booting-the-os-x-installer-on-laptops-with-clover.148093/

I have a Lenovo Y50-70 Laptop with an Intel Core i7-4720HQ, Intel HD4600 and a GTX 960M with a 1080p screen, and using the .plist RehabMan provides for the 4600 Graphics, when I boot into Clover it shows that there are no drives to boot from (USB or SATA).

I've browsed through the forums and Google for days and no one seems to have a solution, am I missing something here?

You forgot HFSPlus.efi in drivers64UEFI.
Read the guide carefully.

Okay, this worked perfectly, and using verbose mode, I'm getting the typical Missing Bluetooth Transport Control "Error". So I followed the big El Capitan issues list: https://www.tonymacx86.com/threads/...-for-el-capitan-install-problems.173991/#MBCT

My config.plist already injects nv_disable=1 and Inject Intel, I can't exactly unplug my GTX 960M since I'm using a laptop, and I've tried all of my USB ports available and I still get the same output.

No "Problem Reporting" files attached.
Read FAQ, "Problem Reporting" again. Carefully. Attach all requested files/output.

Also,
From where did you download El Capitan?
On what hardware did you create your USB installer?

Attach all requested files/output.

I was not able to do this process as I am not able to boot into the hackintosh. But I do have manual photos of running verbose mode, as well as the clover preboot.log

I downloaded El Capitan a while ago from my Late 2012 21.5" iMac, and created the installer on that Mac as well.

Alright, sorry I seem to be skimming over a lot of things. I've attached my Clover from my USB EFI Folder with the erased themes and the F2+F4 process.

This EFI/Clover looks fine. You should check your BIOS settings, and perhaps try booting with an invalid ig-platform-id (0x12345678).

I've experimented and changed BIOS setting to how this guide says it should be: https://www.tonymacx86.com/threads/guide-lenovo-y50-uhd-or-1080p-using-clover-uefi.232960/

I already had these setting in place. I also tried disabling my GTX 960, which also resulted in the "Bluetooth" "Error".

I believe the ig-platform-id from Clover is in the Graphics Injector? Anyway I tried changing that, and still same error.

Set invalid ig-platform-id in your config.plist.
config.plist/Graphics/ig-platform-id=0x12345678
