It's basically a matter of preference.
I went with the PSU mod as to hide it all together and some will set the whole stock PSU in the bottom because it is easier to mount at times.
Then you have it on the upper shelf and for that you need to make sure that it fits fine and you mount the motherboard tray accordingly.
If you look at mine with the mobo tray in it I cannot do a stock PSU anymore as it interferes with the mobo because I did the PSU mod. What ever choice you make affects the placement of the mobo tray.
Also keep in mind the air flow.
