Hard drives are treated as external hard drives

Whenever I install mac pro 3.1 definition the hard drives are treated as external. Before when I had imac 12.2 didn't have this problem. How do I fix this?

Is there a way of fixing this without installing a third-party .kext?

I have no need for the extra JMicron SATA controller on my board and would rather keep the install vanilla.
