GA-Z77X-UP5 TH -- Thunderbolt Isn't Working

So I got my computer built, installed 10.8.4 (I had meant to just have 10.8.3, but I think when I made my Unibeast Drive, it had already updated on my macbook and downloaded as such). I'm having a few small errors (no audio on the monitor I've got plugged in), but I tried to plug in my Thunderbolt monitor today, and it just wont work. I tried both ports, but I get nothing. When I plug it in by itself and reboot, nothing for both, but if I have my monitor plugged in through the HDMI and try to plug in the Thunderbolt monitor as well, my computer totally freezes and makes a lot of weird noises through the speakers.

I've got my graphics card in now (GTX 660), and I'm going to get an adapter so I can plug my Thunderbolt into that, but I'd really like to be able to get it working through the motherboard. If anyone has any advice, I'd really appreciate it. Thanks!
 
Okay, sorry, I'm a complete newbie with all of this.

Do I put that in Graphics > display_0 and then change the BIOS settings?
 
Thank you so much! That worked great!

But when I plug my other monitor back into the HDMI through my graphics card, my Thunderbolt goes black. But if I go to System Preferences > Display and unselect Mirror Windows, it shows that the HDMI monitor is the second display, but the Thunderbolt is still black. Any ideas?

EDIT:

I tried plugging both into the motherboard as well, thunderbolt still goes black.
 
I updated it to a Mac Pro 3.1, but now a few other issues cropped up. After I updated it to a Mac Pro 3.1, it gets stuck on the grey Apple screen with the spinning wheel and wont boot up, so I can only boot up in safe mode now, and I've lost all audio. I'll attach my Multibeast settings, let me know if I should change anything around. I tried putting it back to an iMac 13.2, but the issues stayed the same, so I've just put it to Mac Pro 3.1 again.
