While trying to get the XFX RX 580 Pulse card to work, I changed to LILU/WhateverGreen and config-jambek2003.plist,
with -raddbg -liludbg added via Clover-Options-Boot Arguements and:

AirportBrcmFixup.kext/
AppleALC.kext/
FakePCIID.kext/
FakePCIID_Intel_HDMI_Audio.kext/
FakePCIID_XHCIMux.kext/
FakeSMC.kext/
IntelMausiEthernet.kext/
Lilu.kext/
RealtekRTL8111.kext/
USBInjectAll.kext/
WhateverGreen.kext/
WhateverName.app/

in kexts/Other.

The systems boot ok, but when I get to the desktop, only the top level directory is seen, all files and sub-directories are hidden.

When I then boot again, from a usb stick with config.plist and :
AirportBrcmFixup.kext/
AppleALC.kext/
FakePCIID.kext/
FakePCIID_Intel_HDMI_Audio.kext/
FakePCIID_XHCIMux.kext/
FakeSMC.kext/
IntelMausiEthernet.kext/
Lilu.kext/
RealtekRTL8111.kext/
USBInjectAll.kext/
WhateverName.app/

in kexts/Other everything shows up, but the backup file system, last booted with the config-jambek2003.plist process
still has the files/sub-directoriies hidden.

Anyone have any ideas what is causing the hiding of the file system to occur?

I suppose you have HFSPlus.efi in your drivers folder?
 
No, I have:
AppleImageCodec-64.efi DataHubDxe-64.efi OsxAptioFix3Drv-64.efi
AppleKeyAggregator-64.efi FSInject-64.efi SMCHelper-64.efi
AppleUITheme-64.efi FirmwareVolume-64.efi VBoxHfs-64.efi
AudioDxe-64.efi OsxAptioFix2Drv-64.efi apfs.efi

installed in drivers64UEFI, and in both the HD EFI and USB EFI and it boots from the USB drive.
The only difference between the HD and the USB stick is the addition of WhateverGreen.kext and
the config-jambek2003.plist on the HD.

Also this is for the Desktop system, not the laptop, not sure why it was moved from Post Installation/General Help to laptops/Mojave Laptop Support.

i have moved your posts to General Help

also you should only have 1:
OsxAptioFix3Drv-64.efi or OsxAptioFix2Drv-64.efi
 
Thanks, I do have OsxAptioFix3Drv-64.efi, see post 4 last driver on first line.
your list shows 2 OsxAptioFix files, you only should have 1
 
That fixed it, strange that it didn't affect it until I switched to Lili/WhateverGreen and new plist.
