Can't boot without USB

Hey guys, just did a fresh install of 10.11.4 on a brand new system (Not my sidebar system) and after just barely getting through install (nv_disable=1 -v -x cpus=1 etc...) Now when I boot I can only get into system when both the USB drive is in and I boot in safe mode. Multibeast installs without a hitch to the SSD, it seems like it all should work but does not. I've done the "10.11.0-10.11.3 (even though I'm on 10.11.4) install for skylake on 100 series board" fixes (IOAPIC, USBfix, and IG fix, etc..) Not sure which step to take next. Any ideas?

System Build:

Mobo: GA-Z170X-Gaming 5
CPU: 6700k
GFX: EVGA GTX 970
Ram: 32GB Ballistix Sport LT
SSD: Samsung Evo 850 500GB

I'm in a similar situation, so I'm curious to read what solutions people present, if any. I'm on a GA-Z170X SOC FORCE, but similar enough I suppose.
