I've been trying to find the best fan control and temp monitor app that works with FakeSMC. Does anyone have a good recommendation?

I'm sorry to say this but I don't think there is any software that manages the Fans. I was looking for some time and ended up buying a fan controller (manual control).

I have had success with TG PRO, all my fans are PWM so might not work for everyone.

HWMonitor: http://sourceforge.net/projects/hwsensors/ which is what most people use here.

I've used Macs Fan Control in the past with my Macbook Pro. Not sure if it works with FakeSMC. Give it a shot.
