After install I get random reboots under heavy load and on wake.

Since installing EL Capitan I get random reboots, which usually happens when my my system is under heavy load.

I'm not really sure where to start to try and solve the problem.

I have very little to suggest, except... Perhaps install Intel Power Gadget and make sure your CPU temps aren't out of control under heavy load?

I don't have the issues under load, but on wake sometimes, I have that. I have the CPU kext installed as well.

You could try generated an SSDT.aml with ssdtPRGen.sh and putting it in EFI/CLOVER/ACPI/patched/ and removing NullCPU...

I just installed it with the curl and chmod commands on the page I pointed you to, then ran it, and answered "n" to all its prompts (which I think are after it's done the work anyway). I think all the options you can pass in are for funky situations -- overclocking, running it on a machine other than the one you want the SSDT for, CPUs it doesn't recognize, stuff like that.
