There is a setting that will cause PBI to not create config.plist. Perhaps you're (mistakenly) using it.

My thoughts exactly, "Don't create" or "skip". That sounds like the same thing to me

The option is named "Don't generate config.plist".

Seems pretty clear that if you select it, the config.plist will be left as-is. The option is for the case you know your config.plist is already correct.
