Here's how I activated my USB 3.0-Ports (I haven't had a chance to test it with actual USB 3.0-Devices since I don't own any yet, but I'm positive).
Running 10.8.5
BIOS-Settings: xHCI-hand-off: Enabled
Multibeast: USB3-Universal-Driver from the Drivers-Section
-> Restart

I am also at darkwake=0 now and at least it hasn't made it worse so far.
I believe I have tracked the actual problem down to my Belkin Bluetooth dongle as the terminal showed me that the wake-up is always cause by a USB device...

I am running my first Hackintosh build and I can say it is at least 95-98% working as it is supposed to.
Here is my main concern:

-Downloaded Combo-Update 10.8.3 and the new Nvidia Cuda-Driver
-Installed Cuda-Driver

Thats right. I had to install Windows in UEFI mode because it wouldn't accept a GPT disk.

While I was preparing to what you suggested, I noticed that when I hit F12 after starting my computer, one of the bootable drives is called 'Windows Boot Manager'. When I choose this drive Windows boots absolutely fine.

Same here, mice and keyboards work when plugged into USB3-Ports but USB-Stick Drives and Hard Drives don't (both USB2).
I couldn't test USB3-Drives though, since I don't own any.
