It's still broke. I gave up. Shut down works for a couple of times after I boot into Windows and then boot back, but then eventually breaks again.
On the plus side my update to 10.12.1 went flawlessly updating with the APP store. First time I've ever been able to do that.
I was wrong about no shutdown fixed. But I do know how to consistently create a condition that causes it to not shut down and a way to fix that.
Every time I plug in any kind of external hard drive or USB stick (firewire 800, esata, usb) doesn't matter, the machine will no longer shut down...

I also have a HD6850 I only use the DVI ports, but this thread really helped me out. I have both DVIs running at 1920x1080 and the card is recognized correctly.

Downloaded combo update from Apple, installed, tried to run Multi-Beast but MB reported failure of installation 3 times. (Unusual)
Rebooted.
Everything worked fine. Ran MB, had to install HDA rollback, success.
I had skipped 10.7.2 due to the crappy way it ran on...
