The startup Clover messages were solved by deselecting Debug on the Boot screen. After posting this message it struck me that others have probably faced the same problem and that is how I found this solution by searching for testing hardware messages.

I didn't do anything but the audio started working after a few normal boots. I am not questioning serendipity just enjoying its benefits. Plus USB3 continues to work seamlessly.

Thanks for providing the answer. I connected up a USB2 port and used that and it worked. I got a message saying the Mojave installation file on the USB is corrupted so I will try to rebuild it again.
