I reverted to BIOS version F5 and USB 3.0 seems to be working again.
I also set BIOS to "Peripherals > XHCI Mode: Auto" in F5 where I had "Peripherals > XHCI Mode: Disabled" in F7, so also possible this was the cause.

With Mountain Lion on a GA-Z87X-UD4H, I was also setting:
- Peripherals > Init Display First: IGFX
- Peripherals > XHCI Mode: Disabled
- Peripherals > EHCI Hand-off: Enabled
- Power Management > Wake on LAN: Disabled...

Same for GA-Z77x-UD4H, before and after installing GenericUSBXHCI v1.2.6 via MultiBeast 3.0. BIOS is F7.
TRIM is working.

I suspect you need to install and run MultiBeast (and install Chimera 2.1.0, since not yet included in the MultiBeast 5.4.3). Or since I think the MultiBeast update is expected soon, possibly better to wait.
Worked great on my GA-Z87X-UD4H, though I had to boot with -x after the 10.8.5 installer reboot in order to get to a desktop. After installing MultiBeast 5.4.3 and Chimera 2.2.0, was able to boot without -x. Looking forward to the MultiBeast update to resolve audio. Thanks!!
Please correct. The GA-Z87X-UD4H has a single HDMI port. I think the key difference between UD3H and UD4H, aside from accent color, is the power delivery system.
